It varies from division to division. In the MidSouth Division, at least at my event, the team pledges the money as an offline donation in Convio and notates that there is offline money to be approved on their accounting deposit slip. The accounting committee passes this info to the online committee, who confirms the offline donations.
When in doubt, contact your accounting chair or RFL staff partner! :)

Posting offline donations
Myra, in South Atlantic Division,when you turn in money at a Bank Night or wherever for your Event, the Relay Online or Accounting Committee members or your local ACS office team input the data as "offline donations".
Follow up with your Event Chair and / or ACS Staff partner to find out the current status of the data entry for your Event.
